Yeah, well you have to use the correct plugin. I use jscrob2 (http://www.last.fm/forum/827/_/47398). The plugin reads the recently played list, so when you sync your iPod to iTunes, last.fm will catch the songs played on the iPod. It's not perfect, but it works pretty well.
